It depends on how your itunes is set up I believe… I’m not a huge i tunes fan, but here’s what I think…. By your description it is taking up double space – there’s a setting in itunes that lets you choose to create duplicates or not – I always turn this off as it seems like a useless function to me.

Other than that – if you are editing tracks in itunes I would say use the itunes songs because it would have your data saved on those copies and not the originals… at least i think….
